Knight/Swift will gladly hire you with an auto-restriction.
Same goes for Prime. Most of their fleet are now AutoShift.

This makes me happy (thanks Susan!) since I have zero experience with a manual! However, I do think it would be incredibly beneficial to know how to drive a stick - thoughts? =)

I don't think Wilson Logistics (Jim Palmer/ Wil-Trans) will hire with auto restriction. But please don't quote me on that. Check with a recruiter.

Through growth and acquisition, Wil-Trans now employs over 200 drivers, and has a long-standing partnership with Prime, Inc. to haul their refrigerated freight. The family of businesses also includes Jim Palmer Trucking and O & S Trucking.
Me personally, I wouldn't want a manual transmission restriction, but honestly it just doesn't matter anymore because you'll be hard pressed to find a company that doesn't have at least a few AutoShift transmissions.

I've not seen a list like this yet and with so many companies now training with automatics (or more technically correct AutoShift) we should probably start one. If your company does, please add them.
